After putting down the rebellion on Kamino (and wrecking much of their cloning facilities in the process), the Empire switched to conscripting people and training them the old way, which made them significantly inferior, both physically and training-wise.

    Pretty much why alot of remaining clones were reassigned to the 501st, "Vader's Fist". He wanted the best for his operations.

    There were still plenty of clones in the army. Though with that aging processes they were eventually replaced. I think only 501st Legion remained pure Jango Fett clones.

    I like the headcanon that they were actually rebelling by missing on purpose.
